Update heavy ion properties

Heavy ions beams have been redefined, setting univocal values for mass and charge states. From now, we consider fully stripped atoms as predefined PARTICLE types in the BEAM command.
Code indexing in gitaly is broken and leads to code not being visible to the user. We work on the issue with highest priority.
