Fix for problems caused by #301
Issue #301 (closed) caused many regression tests to fail (see #306 (closed)). The changes in this branch fix the regression tests that use ParallelTTracker except for the Degrader-1 test which failed before.
Code indexing in gitaly is broken and leads to code not being visible to the user. We work on the issue with highest priority.
